Getting Started
Welcome! You have recently purchased a Twist Respiratory Virus Research Panel from Twist Bioscience. Now we're going to walk you through using One Codex to analyze next-generation sequencing (NGS) data generated from that panel. Collectively the Twist Respiratory Virus Research Panel and One Codex solution will provide you with straightforward analysis of respiratory viruses for your samples of interest.
Setting up your Account
Once your Twist purchase has been sent from Twist to One Codex, we send out an automated email to the email address used to purchase your Twist product. This email address contains:
a link to confirm your account registration (if you don't already have an account)
a coupon code (or codes) for the analyses that are included in your purchase (learn how to redeem your coupons here)
Register for an Account (if needed)
One Codex is a platform that lets you analyze next generation sequencing data from microbial samples. If you don't have an account, you can sign up for free now.
Just enter some basic contact info, pick a password, and start analyzing data!
Redeem Your Coupons
The One Codex platform provides a selection of analysis jobs for various sample types, including non-Twist samples. In order to ensure you receive the Twist analyses that you purchased with your Twist product, we provide you with coupon codes for your Twist samples (via email). To redeem your coupon(s) for your Twist analyses, you can either:
Click on the link in the email we've sent with the coupon.
If you have setup your One Codex account using the same email address used to purchase the Twist panel, login to the One Codex app. You will see a banner at the top of the webpage if there are any unredeemed coupons associated with your account. You can click the link(s) in that banner to redeem your coupon(s).
If you have used a different email address for your One Codex account compared to the one used for your Twist purchase, you will not see a banner to redeem your coupons, but you can still redeem them. Login to One Codex and visit your settings page. On this page, you will see a section to redeem your coupons, and to view remaining uses of coupons you've already redeemed.
Uploading Sample Data
You can add sequencing data generated from the Twist Respiratory Virus Research Panel workflow into your One Codex account by navigating to the Upload page, and simply dragging and dropping your FASTQ file(s) directly into the One Codex website.

Analyzing your Twist Respiratory Virus Research Panel data
After you upload your data, you can run the Twist Respiratory Virus analysis pipeline by visiting the Run Analysis page. Here you can select one or more samples by using the search bar on the left.
Once you have a set of samples selected, click "Run" on the Twist Viral Panel Report analysis.
This will bring you to a confirmation page. This will list the samples you've selected, and will indicate that the One Codex Database is required to run prior to running the Twist report. By default, this is run on all new samples uploaded to One Codex. If it has not completed or been run prior to you launching the Twist Viral Panel Report, we will launch it and wait for its completion, for use in the report.
This window also allows you to choose values for two Arguments:
PANEL: By default, this is set to the Twist Comprehensive Viral Research Panel. For the Twist Respiratory Virus Research Panel, you will need to choose that from the drop-down menu.
MIN READCOUNT: In previous versions of Twist reports, we required a minimum of 100 reads to be classified to a viral species with the One Codex Database, in order for us to then align to that species in the Twist report. We've recently introduced the ability to adjust that threshold for your needs, which you can do in this window.
Processing times
Depending on the size of your FASTQ file, you may need to wait a few minutes for these to finish processing.
Accessing your results
You can view the results of your Twist Respiratory Virus Panel by clicking "View Results" from the Samples page. This brings you to a PDF report that shows genome coverage plots for all of the viruses from the panel that have been detected (with over 20% of the genome observed with greater than 10x sequencing depth) or have indeterminate results (with over 5% of the genome covered).
